You can do that in normal patterns, however that cannot be done in alphas.

You would go to '' add a variation''. Then if you scroll down a bit you'll see the colors of the pattern. Under that is the color order. That is where you would merge the colours together. For example, if the colors are in the order of abcdeffedcba and you would like to merge 'a' and 'f' together you would simply replace the letter. So instead it would be written as abcdeaaedcba. I hope this helped and i'm happy to make thing clearer if my explanation was not clear enough!
